Artemis is a free genome browser and annotation tool that allows visualisation of sequence features, next generation data and the results of analyses within the context of the sequence, and also its six-frame translation. Artemis is written in Java, and is available for UNIX, Macintosh and Windows systems. It can read EMBL and GENBANK database entries or sequence in FASTA, indexed FASTA or raw format. Other sequence features can be in EMBL, GENBANK or GFF format.

Clustal X is an advanced program that deals with multiple sequence alignment for proteins and DNA. Designed as a GUI for ClustalW, the program carries out in-depth sequence analysis, while also offering many utilities to perform proper comparisons.
The program is able to work with ready sequences, imported from files of the following formats: EMBL/SWISSPROT, NBRF/PIR, Pearson (Fasta), GCG/MSF (Pileup), Clustal (*.aln), GCG9/RSF and GDE.
During the import process, Clustal X attempts to detect whether the sequences are nucleotides or amino acids, but there’s no actual guarantee that the choice will be correct.

GeneDoc is a DNA sequence analysis tool designed to help biologists and other specialists who need to edit and arrange sequences. You can use it to view alignments, analyze the protein structure and generate quick reports.
The goal of the program is to display the protein structure and the sequences included in the imported file. It can import Phylip, Pearson FASTA and Clustal ALN files in order to add new sequences to the list.
You can arrange the sequences and use various shading modes in order to highlight certain structures. The user has the option to use a shading mode or manually shade the desired elements.
A Residue Difference display mode is also available in order to view the residues that match a master residue. Thus, you can focus your attention on groups of sequences that are related to a particular residue.
As the results of your analysis should be shared with other users, you can export the sequence to multiple file formats and generate multiple reports. Each report can be configured to display calculations or labels before printing or saving it as a plain text file.
The program features a simple interface that maximizes the work area and allows you to access the most important functions from the toolbar. Unfortunately, the mouse scroll does not seem to be working which makes it difficult to navigate large structures.
Although the interface is straight-forward, this application is clearly designed for specialists who know what to look for when analysing a sequence. The documentation includes details about each menu function which is great but it does not help casual users.
However, GeneDoc is a powerful tool for analyzing and editing protein sequences in biology and other research projects.
